I had an honor level 4 capsule to open. I clicked it, selected open. The icon for the capsule stayed on the screen, then reported a bug saying the client had frozen (messed up/had a bug/something) and to restart. Restarted, went back into my loot, and no capsule there...
...and the same thing just happened with a champion capsule, as well. (You tried hitting it with a Hextech wrench, etc...)
I had this same problem with disenchanting a zed champion shard for essence. Exact process happened and the blue essence was never funded as well as the shard was gone upon restart.
There's an announcement on the client, and at the top of the page here that there's a problem with hextech crafting and they're working on a fix.
I submitted a support ticket for my issue. I think I'd suggest the same for you.
