"I WAS IN ALPHA!"
I feel like this is a "feature" it adds depth to his alpha strike.
If the skill is targeted (and most likely it's for targeted CC or just any targeted skill for that matter) and the targeting resolves before alpha strike then the skill will resolve even if you go into alpha strike. Think of it as a queue of commands or "the stack" if you play Magic, because once targeted with a valid target the skill HAS to resolve. It's just the nature of a point and click skill, it can't have a null target like skillshots.
Alpha strike actually grants untargetability so all targeted spells should fizzle
Like when a spell's target becomes invalid before resolution in Magic

The difference is when you click target, the resolution happens as it occurs with targeting (target=true=effect), so you cant invalidate something that occurs instantly, even if you become untargetable. Essentially, you delay the effect with alpha strike as targeting has already occurred. Since you targeted legally and the target was valid the effect has to happen, regardless of the way you dodge it. Similar to the way minions can launch bolts at you that hound you across the map if they already targeted you. These kind of situations are dealing with split second timing or it wouldn't be an issue.
It's simply a matter of programming. you can't null a previously resolved command that happened in the line before the action that nulls it, or it would be a faulty line. Skillshots on the other hand operate on a contact way of determining effects(contact?)(yes=effect)(no=nothing) its easier to see because skillshots are represented as either a clear hit or miss, not as a targeting effect that has a following effect.
if you target with a click ability it HAS to resolve, as part of the condition of being able to target in the first place, thats why alpha strike isnt able to dodge, say garens ult. its just that the act of targeting(and thus effect) occurred before Yi is an illegal target.
Untargetablility does nullify targeted effects however.
It's easiest to see with Fizz's Playful/trickster He can dodge pretty much anything that hasn't physically hit him yet Zed ults, taric stuns, dashes, whatever
He can even dodge Garen's ult, however the timing needs to be insane
