clicking on minimap goes to desktop
clicking on parts of the minimap seems to be clicking stuff on my desktop instead of the in game minimap, minimizing the game and the command to the champion doesn't go through

This happened to me because my skype had notifications under that area of the screen. Is there anything like that for you?
You could always try borderless rather than fullscreen and see if that helps.
