I got an S on Jinx and I have mastery 5, so I should have gotten a mastery 6 shard right? Well I didn't, I'm unaware if this has changed or if it doesn't work with the new client but its very frustrating.

I see some of your recent games are in Featured Game Modes; if that is where you earned your S, that's why. You can only earn Mastery tokens in Norman and Ranked SR.
