You can see Karthus is charmed, THEN the Q gets cast. Not much else to it other than the charm clearly doesn't incapacitate Karthus as is relates to his Q.

This is simple, Karthus most likely began casting JUST before charm landed. Since Lay Waste isn't a channeled spell, crowd control won't stop it once the casting begins.
Just bad luck for you, I'm afraid :(
