I have the 2 tokens to upgrade my Janna mastery and I have Janna unlocked, but because she is currently part of the free champion rotation it won't allow me to upgrade my mastery using the champion permanent feature.
I also noticed I stopped receiving tokens for her when I earn an S since I already have 2.
For the champion permanent, do you actually have a champion permanent? In terms of hextech crafting, a champion permanent is what you get when you re-roll 3 champion shards, it's not simply owning the champion.
Also, once you obtain the amount of mastery tokens needed to upgrade to the next mastery level, you stop earning tokens because any extra are literally useless.
