While it could be worded better, it is working exactly as expected.

You receive two stats from the Precision mastery:

6 Lethality
1.5 + (0.25 * level) flat magic penetration

The flat armor penetration provided from Lethality is already based on the champion's level.

1 lethality, and scaling magic pen. Were you expecting 18 lethality at lvl 18? That would be so OP.
