This question has been bugging me ever since the Annie Origin video. In the video, her hair is natural brown, but in game it's pink. Is it due to magical powers? Did some cool parent said yes when Annie asked if she could dye her hair pink?

I think it's just a byproduct of Lore vs In-game vs Cinematic universe. Artists use different color palettes to convey different moods, for different environments, different etc. they don't always relay this information over to other teams and other teams don't always like keeping this consistent. Like how the splash for Tango Eve greatly differed from it's Original model.

It's probably Pink in-game as it makes her very identifiable from a distance, the Splash could be a case of lighting, and the Cinematic could of been due to them wanting to a convey a more down-to-earth story, which maybe they didn't feel would work if Annie had anime-pink hair.

In the splash are it's more of a crimson colour. Odds are it's because of the fire that she started. Just like MF, who got red hair dyed from blood. Red could symbolize hate hate anger. She is the dark child after all.

But Riot is indeed inconsistent with how they portray Annie now in comparison to Annie of the past https://vignette.wikia.nocookie.net/leagueoflegends/images/1/1a/Annie_cin_model_2.jpg/revision/latest?cb=20150607013534 She clearly had pink /purple /dark pink hair Most easiest explanation from my end would be that they changed this in lore for her to have a more natural hair colour consistent with the place where she lives, and that they have not changed her in-game colour cause of several reasons: Model updates were not in plan in conjuction with the lore update (like how Varus retains his old look despite that he should have had a visual update to better compare with other Darkin) ; Her game look is too iconic to change even a bit (the reason why they would also leave her modern backpack and cat ear headgear); they just simply dont care that much with the inconsistencies.
If I were Riot I would make her odd hair colour a lore related thing, like how LeBlanc has purple hair as a dark illusionist mage Annie could also have purple hair due to magical/demonic enhancements as that Annie does whield a Demonic-like Bear in her arsenal as well as flame magic due to the actions of her mother. Make those off coloured hairs have lore reasons for existing besides some of the characters using hair dye like Jinx does.
maybe having no parents makes you take a different look you know, like batman :D
Well I remember that they said somewhere,that when they made the annie origins video they thought about what Annie might have experienced to make her like she is in the game,meaning that the Annie in the origins video will eventually become the Annie that we have in the game. So yeah I'd actually say that Annie dyed her hair eventually or that her magic turned it pink.
Its her power that changes it prob.As she grows up so does her powers
