The same way any group of mortals can overthrow a god being. Relentless assault, a high body count, and clever backstabbing. If his Darkin master assumed Vladimir was on his side the entire time, it would have been easy for Vlad to kill him on the battlefield, especially since he had been trained in the use of blood magics that could have allowed him some manner of control over the Darkin.
- Is Vladimir's Crimson Circle related to the Crimson Elite?
I would say no. I think the Crimson Elite are more like an imperial royal guard skin line, similar to Emperor Palpatine's red clothed personal guards. I don't think there's a connection.
- What was Vladimir doing in the Blessed Isles?
Mordekaiser's head had to get there somehow. He conspired with LeBlanc when she met him while he was playing god during Mordekaiser's reign. Given that he is now known to have been to the Blessed Isles, and during a time before their corruption, it makes perfect sense that after he and LeBlanc defeated Mordekaiser and stole his head, Vlad was one of the party that took the head to the Isles for the monks to dispose of.

I think that's pretty obvious.
- Does Zed's Order of Shadows know of Nocturne?
I mean, he's a demon, so it depends on how invested in local monsters the Order of Shadows is. Given that Nocturne tends to be active around Demacia, I doubt they really care about him if they are aware of his existence.
