So without summoners and the Institute of War, what is your reasoning for Thresh and Lucian fighting together or Lux and Garen fighting against each other?

The game itself isn't canon anymore.

They dont. Game is not canon.

The game is just the characters mashed together with no lore purpose. The game is its own thing and Runeterra universe is its own thing.

Actually, from Pulsefire Ezreal's voice lines, we know that there is an alternate universe containing the League of Legends and the Institute of War (just like the alternate universes for skin lines). So in fact, Summoner's Rift is still cannon to the old lore, but it's just taking place in an alternate reality.

In addition, we know from Odyssey Kayn's story that it is possible to travel across skin line universes, so any skin could travel to the reality with the League of Legends. This explains why you can have Pool Party Rek'Sai fighting PROJECT: Jhin.

Well, the theory does make sense and can explain the game. You could say that it's just a non-canon mash-up of characters OR say that it's a reality where multiple universes converge and the protectorate and magelords fight for victory. I prefer the latter lol
