Project is basically the Umbrella Corporation, they control the city, but not officially.
Yi is not under the control of Project, its just that he has selective amnesia in a way. He has memories that are so radically different from his present situation that they manifest as hallucinations and cause a general sense of confusion. You can see this is his voicelines, where he talks about the mind and memories a bunch. As we see in the first project trailer, when Project Yi ults it represents a clarity he reaches e.g. fighting Zed and the Dream Warrior at the same time, thus "freeing" him from his memories.
