Actual ninjas didn't wear black, since it's a terrible color for being stealthy. Making yourself a solid black blotch is a surefire way to stand out from your surroundings. Even at night, black is going to be too dark compared to your surroundings unless the lighting is so poor that it doesn't really matter. Of course, ninjas didn't have uniforms either. They would generally be disguised as someone who wouldn't draw attention, like an actual spy or assassin (that being what they were).
The black ninja outfit actually comes from Kabuki theater. It's the traditional outfit that stagehands would wear: it helped them blend into the background and audiences were conditioned to treat them as being invisible. So when they started making kabuki plays with ninjas in them, they had the actors playing ninjas wear stagehand outfits, which probably lead to some fun moments for the audience when a "stage hand" they were pretending didn't exist suddenly assassinated someone on stage.
