Honour should be lost before a punishment actually happens

Honour should be a way to gauge how one is doing, not just there randomly to be lost on punishment. Certain things aren't honourable at all yet aren't toxic enough to warrant punishing a player. Take players who say "gg ez" for example, by itself it is only unsportsmanlike and not really worthy of a punishment, but compounded, it adds to overall toxicity.

Honour was stated to be a reward for good behaviour and it should be updated to reflect that, not just a side effect of punishments

That’s actually the opposite of what they want. There is no reason players should be able to game the system by finding out “just how” toxic they can be without getting a punishment (or getting detected).

Giving players insight into the detection systems is not a good thing.

Making removal of honor a separate step of the punishment ladder means that there is a step that people, who don't care as much about cosmetics, will effectively ignore.

So, valid reports not worth a punishment slows honor progression.

Riots honor system isn't designed to reward good behavior. It is designed to reward everyone.

IFS eliminates the negative players. That leaves neutral and positive players by default. Rewarding neutral players coincidentally isn't a bad side effect. So everyone gets rewarded. Much simpler design than using automated systems to identify positive players.
