So the recent patch of LoL reset a lot of my in-game settings. I can't change these unless I'm in the game.
I take the time to go through the menu in a BOT game to set the game how I like it and get an AFK warning and am now placed in a lower queue for 20mins.

I don't think you get a 20 minute leaverbuster for going AFK one time. If you think this is an error, file a support ticket.
Even so, how long does it take to set up your keybinds? At most it should take 1-2 minutes. You can also do them before you get into games.
I doubt you did this in a bot game. I am pretty sure you did this in a co-op game instead which makes the low priority queue completely legit because you were playing with other real people affected by your absence
even if changing your keybinds took you like 5 minutes, custom games where you are alone exist...
