Is there a program that can replace skins with their defaults?

Some skins I find are too distracting for me and I would like to be able to disable them.

Could you just not use the skin?

Or did you mean enemy/ally skins? Because there should be.

That would create tons of bugs. I think your best bet is putting the champion models at very low ;)

Umm there is a way to be less annoying, but would take some work. Go to mapskins and for every champion that you find annoying get a skin for that champion that is less annoying. No matter what skin they use it will be replaced with the one you downloaded.

I'm interested in this too. A lot of the newer skins do not adhere to Riot's design policy when it comes to champion model clarity.

Whatever program is used to enable custom skins can do it. It's been a while since I've used custom skins, so I don't remember the details other than the fact that it involved naming "champion3.blah" files to "champion.blah". I'm sure you can find a guide on the forum that has the program for custom skins.
