Main question:
Does Armor penetration go into calculating ad-based abilities (like 
Q and R)?
If so in a recent aram match this wasnt being calculated at all. I was only dealing 640 damage to their 
that had 44% Armor even though my ultimate should have done 1032 damage with my 40% armor penetration.

Hello, so the armor penetration that you had ignores 40% of BONUS armor, not armor in general. Every champion (besides thresh) gets free armor every level, and has a level 1 starting armor amount as well. So, when that heimersinger had the amount of armor to "take 44% reduced physical damage," your last whisper took just about nothing from him. Say he had 50 armor, you are thinking that your armor penetration would do damage as if he had roughly 30 armor. That use to be the case, but last whisper now ignores ONLY BONUS armor. That's armor picked up from masteries, runes, and item purchases. Base armor on champions can't be reduced BY %Armor Pen. Hope ya understand
